Modifying files in the process of working the Multiple Alignment Tools

If you use the Multiple Alignment Tools from

UGENE rewrite an input file and it doesn't ask about it.

Please, add the field for modified output files, for example, "Save to" into all the dialogs (Kalign, Muscle, etc.).
It shouldn't be change the input file and create a new output file which is the modified input file.
