Aligning on a reference sequence is a very important step of a NGS pipeline. When UGENE Genome Aligner was developed we didn't take into account specific of NGS data: data formats, size of files, size of reads and so on. So now we need to check how UGENE Genome Aligner can cope with NGS data in comparison to other aligners (BWA, Bowtie)
1. Try to align a NGS file (~20 GB) on a reference with UGENE Genome Aligner, Bowtie, BWA, Bowtie2 (which is not integrated). Compare computational time and constraints of the aligners.
2. Support realignment of SAM/BAM files.
3. Consider integration of Aligners into Workflow Designer.
4. Make sure that it is very easy and clear to align data with integrated aligners.
