Create "Warning" notificactions

Warning notifications may be useful, for example, in cases when a file is incorrect, but can be opened, for example:

1. Format of a qualifier is incorrect, but the file can be opened
2. The file contains annotations with coordinates that do not fit into the sequence bounds

It may be also useful to have "Warning" log category.
