UGENE cmdline: update schemes and parameters

1. Some of the tasks that are shown by "--help" are no longer maintained. For instance, "bowtie". Delete such schemes.
2. Some of the parameters of the schemes cannot be set up from the cmdline UGENE. For instance, "algorithm" of "find-sw". Check all the cmdline scheme, they must have all the parameters as the original elements.
