      Description

      Bowtie2 is currently embedded into UGENE as an external tool used in the Tuxedo pipeline. However, it is not available from the UGENE GUI as a separate short reads aligner.
      Therefore, it is required to add Bowtie2 to "Build Index" and "Align sequencing reads" dialogs. The dialogs are available from "Tools > Align to reference" menu.
