Bowtie2 settings and log

Long time ago there was a letter from user with the following content:

And, while we are at it, can I add a couple of wishes on bowtie2
alignments via UGENE. You have a nice alignment viewer, but why are
important bowtie2 options not accessible? At least the pre-configured
presets (--very-fast,—fast,—sensitive and --very-sensitive) for both local
and end-to-end alignments should be available. I’ve also been unable to
feed in both the paired end library and single reads (which is easy on the
command line).

One more question: where does the stdout from bowtie2 go? Thrown away? I’d
like to have a look at the statistics after the alignment is done.
