"Find ORFs" task generates auto annotations that can be hidden or shown at any time, even after UGENE restarts. Currently, the algorithm settings are stored in the settings file, these settings are used for any sequence. Among other settings a region to search in is stored. So if ORFs were searched for a whole short sequence, ORFs on the big sequence will be searched on the saved region, not on the whole sequence.
Any mechanism to define correct region to search should be implemented.
