Gaps at the end of the reference are not removed

If you insert a lot of gaps to a read, sooner or later the read will go beyond the edge of the reference. In this case trailing gaps are added to the reference. But when you remove some characters from the read and reduce the length of the alignment, the trailing gaps are not be removed automatically.
