Incorrect display of MCA's end if reference is too short

1. Trim reference end (save 1- 6300) - reference must be shorter then end of largest read
2. Create MCA with reference from 1.
3. Slide to the end of MCA
Expected: Trailing gaps were inserted into the end of reference
Current: errors in log and trash in the reference's end
