It is stated on the CLARK website that it supports gzipped input data:
It supports single-end/paired-end reads and sequences in FASTA/FASTQ format (eventually gzipped).
However, in the current version of CLARK, integrated into the framework, this feature is not supported. An error occurs when I input gzipped input:
CLARK-l exited with code 1.
Make it possible to input gzipped input.
For example, you can use the following sample data, located on the file server:
- ".../virogenesis/sample_data/benchmark_publication/original_data/Huttenhower_HC1.fasta.gz" - the input file
- ".../virogenesis/tools_testing/clark/db_some_Huttenhower_genomes" - the database
