Replace pre-processing steps by Trimmomatic

Update most of the sample workflows with pre-processing steps ("Filter by CASAVA Header", "Cut Adapter", "Trim Reads by Quality") - use the new element Trimmomatic instead of these elements.

However, at least one sample workflow with "Cut Adapter" and "Trim Reads by Quality" elements should be left.
