"Lowercase masking" allows you to mark SEQUENCE_TARGET regions you want to have in primers in lowercase. UGENE does not have lowercase letters at all, so it does not work. Need to add a field for these regions to the Primer3 dialog (this is more important if yser want to load settings from file, because if we just remothe this setting, we lose it).
