By default a phylogenetic tree, built from an alignment, is stored in the same folder as the alignment.
UGENE sample alignments are currently stored in the "/data/samples" subfolder of the "Unipro UGENE" folder, located in the "Program Files" by default.
It may happen that a user has no permissions to write files to a "Program Files" subfolder. In this case a problem occurs during building tree from a sample alignment. This shouldn't happen.
